I'm not sure on whats allowed or not allowed. Are things in the pygame.com/library allowed? (like Isotope or phu)?

Yes, those things are allowed. See the rules page for a link to a long list of allowed libraries. I've not seen a library yet that I'd not allow.

Using the Civilisation IV game engine (or any other python-scriptable game engine) would not be allowed.
